The King George and Eclipse winner, who had been second-favourite for the Longchamp race, was ruled out of the race by trainer John Gosden after his blood was found to be wrong.
Gosden said: "Nathaniel spiked a temperature this morning. Blood tests were taken immediately and his blood was found to not be right.
"In light of the results he is a non-runner in the Arc."
Earlier it had been announced that the Peter Schiergen-trained Danedream, who hacked up in the Arc 12 months ago, had been ruled out of the race having been stabled at Cologne racecourse where a horse tested positive for equine infectious anemia (EIA), also known as swamp fever, on Monday night.
Danedream was reported to be fine, but restrictions are in place which prevent horses from travelling in and out of the stables.
As a result she did not feature among the 18 horses left in the Arc following Tuesday's confirmation stage.
